In the Doctor Who - TV movie, durring the fight inside the TARDIS with The Doctor, The Master falls into the "Eye of Harmony" - the power sourse of the machine, where he is consumed by its energy.
Years later, The Doctor was called back to Gallifrey because of the on-comming war with the Daleks. Could there have been some of The Master's DNA inside the TARDIS? Maybe that was another reason to re-call him back; to resurrect him and have him fight on their behalf. (both sides had their secrets,) and the high counsol of Timelords can offer a new regeneration cycle, like they offered him before in "The Five Doctors."
But when he watched the Dalek emperor take control of the Cruciform, The Master fled to the Silver Devastation- 100 trillion years in the future and disguised himself as a human child, hoping never to be found. That is, until The Doctor, Martha, and Capt. Jack accidently show up just by chance on the same planet he's on.
